You should always save your ArcMap documents using the Save As… menu item instead of the Save item.
ArcMap documents will remain smaller and no historic information will get stored into the ArcMap document which could cause unexpected behavior in certain cases.

If you e.g. update your WebOffice_SampleProject.mxd then
•Select Save As… menu item and save it as <Map document file name>_1.mxd (e.g. WebOffice_SampleProject_1.mxd)

Save 'Master map document' as <Map document file name>_1.mxd
•Now open the Save As… dialog again and save it as <Map document file name>.mxd (e.g. WebOffice_SampleProject.mxd), i.e. you overwrite the originally opened map document.
